.header seems to be inserting it.

Does this work?
// JavaScript Document

jQuery(
	function($){
		height = $('.navbar-fixed-top .navbar-inner').height();
		if(height>35){
			//$('.header').css("display","none");
			margin = height-30;
			$('.header').css("margin-top",margin+"px");
			$('.subhead').css("margin-top",margin+"px");
		}

		$(".adminmenum_menu li").hover(
			function(){
				$('#menu li').removeClass("open");
			}
		);
	}
);

It does most of the time. But sometimes there is whitespace. Its got something to do with the height of the Joomla moduleposition being hardcoded into the template's javascript. At times I see some extra space, refresh and its gone. So far I have not come up with a script that can workaround this instable situation.
Modulepositions should simply be variable in height.

My solution to this...

Create a 'custom.css' file and add the following code.
header, .subhead {margin-top:0px!important}
.container-fluid.container-main {top:74px!important;}

Then upload the CSS file into the following directory

administrator\templates\isis\css

Great work, almost there.

now there is just the space between the header title and the menu-bar. If you know the css to override Joomla's height-hard-coded-javascript that would be great! I would integrate that, no need for extra file.
